Notice that on the second day of creation (I take these "days" as poetry, not literal days) God created the "firmament." That word means atmosphere or sky. It clearly includes clouds which are an intrinsic part of atmosphere. The ancients understood that dark clouds drop water (Judges 5:4, Job 26:8, Ecc 11:3).
